GPU accelerators provide extensive parallel programming acceleration for life scientists to run simulations with larger numbers of particles and greater levels of detail. Complex molecular simulations, that until recently were only possible using supercomputing resources, can now be run on an individual desktop or rack mount node. However, configuring and certifying a GPU system that is optimized for life science applications can be a confusing and time-consuming process.

AMBER is a key application in molecular dynamics used to simulate biocatalysis and the interaction between drug candidates and protein receptors. GROMACS (GROningen MAchine for Chemical Simulations) is a molecular dynamics package designed for simulations of proteins, lipids and nucleic acids. Desmond is a high-performance molecular dynamics program capable of long time scale simulations, allowing the exploration of events of biological and pharmaceutical importance. LAMMPS is a classical molecular dynamics code and an acronym for Large-scale Atomic/Molecular Massively Parallel Simulator.

NAMD ACEMD* CHARMM*  
NAMD is a parallel molecular dynamics code designed for high-performance simulation of large biomolecular systems. ACEMD is a molecular dynamics engine that can read the popular CHARMM, AMBER, OPLS and Martini force field formats. CHARMM (Chemistry at HARvard Molecular Mechanics) is a program for macromolecular simulations, including energy minimization, molecular dynamics and Monte Carlo simulations.

TeraChem is the computational chemistry software program written completely from scratch to benefit from the new streaming processors such as GPUs.
